Your dreamszzzzz shouldn't be too difficult to decide upon.
Stage 1 probably best left off for a while until you're sure the engine and gearbox are healthy specimens. Personally I'd go for a pedal box whilst running in, then a tuning box for 95% of the gains of a remap and can easily be removed prior to dealer visits. A remap plus other bolt ons can then be added towards the end of the warranty.
Air filter upgrade? Not something I'd bother with unless going stage 2. A clean paper filter will suffice at stage 1.
Springs? They'll sharpen the looks. I've had too many uncomfortable experiences with too many different suspension kits to want to ever consider doing it again myself but VWR springs seem to be popular and well recommended.
Spacers, yep, they make a huge improvement to the looks but check with your insurer first. Some don't like spacers.
Mudflaps? No comment but they have their uses I guess.
Wing mirror caps are an easy mod.
