We never bothered getting a 5 door (ugly!) and always managed fine with the 3 doors when we were raising our young-un.  Isofix is your friend!

I'm sure you know already but don't buy a second-hand car seat EVER!

5 door is way, way easier and more practical.

Then again we have twins so 3 door would have been ridiculous.
Mk7 GTI. DBP, DCC, Winter pack. Mine since new, July 2013.
GTI no. 4. Golf no. 5.  VW no. 7.

Been there done that with a 3dr I personally got fed up with getting in and out just to let your friends and family out the car just to pop into the shops ect...

Depends.

No kids  = 3 or 5 door, depending how often you have passengers.
Kids  = 5 door, no questions.

I actually think the 3 door mk5 and mk6 are ugly but wouldn't spend thousands on changing a good spec model that has a low mileage for a 5 door just to get the extra doors (admittedly it is frustrating that it's the one thing that you really can't retrofit  )
When your kids are small, as said here, it's actually easier to get them in and out of a 3 door, and safer when they get a bit bigger. It's when they get to teenage years that it becomes easier to fold them in and out of a 5 door. Having said that they should still be flexible enough to bend in and out of a 3 door even then, assuming you haven't spent too much time filling them with horse burgers and fries (in which case you can probably just roll them everywhere...)

The amount of times I've seen on forums over the last 12 years or so I've messed about on the things where people suddenly panic and think they've got to buy a car the size of an oil tanker just because their wife has developed a bump in her tummy a couple of months after a heavy night on the Martinis.
People managed perfectly well with Austin Minis when I was a kid so a mk5/6 Golf is a different world in safety and space from that.

Having been there, I would have a go at installing the baby seat in the rear of the car (Mrs Buck wasn't keen on baby up front as the air bag might go off )

Once you have baby on the scene you can decide from there rather than changing unnecessarily - lots of people cope with a three door.

Personally, we found it a real pain getting baby in the back on a 3 door so opted for the 5 door

Even now the boys are 10 and 7, 5 doors works best unless you like scuffed seats and trim from them clambering in and out (IMO)
