first off replacing just the rubbers is pointless, you need to get the full refurb kit which is about 25 odd pieces and includes the shaft bush, new ball joint, new link bars and the plastic bushes. you need to replace all parts and then adjust the the gear using the guide on mk1oc forums

oh ok mate read the set up guide it involves using a cassette case to get the correct gap at the bottom of the gear lever, which most probably now you have renewed every thing, is whats causing the problem

ive got a little metal plate (bought off ebay for £6) what you do is slacken off the rod where it comes thro the bulkhead, this plate holds the gear stick in the correct location so all you do is tighten up the 13mm selector bolt and you will have a perfect gear change, if you want i can lend you the plate, also do you have a wieghted selector rod? if you dont ive got a spare and by fitting that as well makes it spot on perfect

can thoroughly recommend the weighted selector rod... i'm not sure if Soundillusion has one on his current car?
