I think the 3 connector one has a 'run-on' facility. Something to do with the fan coming on when you have shut down.
I went the other way and fitted a 3 connector one in place of my 2 connector one. Had to swap over a bit of loom out of the my Mk2 so that I had the right connector.

My two connector one has a run on! could be that i just got lucky in connecting the right wire on!
think both of the wires did have power after the ingnition was off!
but it was a hot day so cant be sure!

I found some info in the Mk2 Haynes manual..............I'll scan it and post it for you, but basically the 3 pin one is twin speed, the 2 pin one is single speed.

As rich and hazel said the thermoswitch has three pins for twin speeds. I remember reading something by Steve Cresswell that the 3 pin thermoswitches aren't available anymore and VW give you a 2 pin one these days. I remember the article because the bloke in it cut the original connector off and put spade terminals on and then obviously not having a clue he put them on so that the fan span the opposite way blowing the air out the front of the car.
He wondered why he overheated.
