It turns out I need a repair to my ecu, or replacement, There's a few ECUs on eBay that would fit, if I bought one, how would I reprogram to my immobiliser? Vcds? Or would I actually need the Immob box and key for that particular car it came off?

Easy quick option is keys and ECU.
Easy slow option get the ECU and send it to someone to defeat the immobiliser
You can code your current key to the new ECU, but you need Vag-command software & cable.
I am guessing your old ECU is beyond repair?

If you only swap the ECU you will only need to marry it to the immobiliser box again with e.g. VCDS. No need for new transponders or similar on immo1 cars like the mk3.
No need to defeat immo in ECU whatsoever.....
