If the mods are fully reversible if you intended on handing it back rather than p/xing or even keeping and paying the end bubble then it is of little concern to VW (save for modifications that could invalidate your warranty - the conscience lottery of TD1 flags etc) - but your insurance will always want to know.
Whey ya bugger! It's finally arrived after an 8 month wait....

which mods will flag up a TD1? is it just software/drivetrain? or will my exhaust, springs and spacers flag me?

TD1's are a bit of a grey area.
http://www.vwroc.com/forums/topic/8351-bulletin-posted-to-audi-dealers-this-morning/ is a good thread that will give you an idea of what can and can't get past TD1. It's not been proven yet but we can assume that if a full ECU remap is completely removed it shouldn't trigger a TD1. It's whether you want to be a guinea pig! Tuning Boxes work downstream of the ECU so again, so long as you have removed it we can assume that they won't trigger TD1.
I've remapped and changed suspension on quite a few cars over the years but they've all been out of warranty when I've done those mods and I wouldn't personally risk too much with a newish car, but that's an individual choice and as I'm an old fart now I do worry about such things!
Basically an exhaust will be very obvious to a dealer so they can decline all sorts of engine related warranty issues if they are of a mind to, likewise springs or other suspension mods will invalidate warranty to attached components and those directly affected by the mod.
Certain exhausts (going on your other thread) will make the car run like crap and throw up engine warning lights too if the ECU hasn't been mapped to accommodate them.

Spacers would make the standard wheels look loads better and easily removed before a dealer visit. Plus if you don't go silly wide and use top quality components then you'll not be risking any other damage.
Springs can make the car drive pretty harsh if you don't choose with great care (been there and done that too many times to ever wish to repeat it!). My GTI has standard suspension and I prefer it, the car sits at a reasonable ride height IMO and the ride is hard enough (I have 19 inch wheels) as it is. My mk6 rode better but didn't handle as well. My other car, an ancient GTI runs Bilstein Eibach suspension and although it looks better for being lower (it was originally going to be a weekend track car but I ran out of motivation and got old!) I hate the ride quality with a passion so be warned! As you're young you'll probably put up with it for vanity's sake just like I did when I was young...

I reckon they'll offer less come trade in time as it will harder to shift. I wouldn't go near a modified car to buy if I was looking but that's just me mind

If it goes back to a VW dealer they might ask you to remove the mods and return to standard. A non VW dealer probably wouldn't notice the mods (ok, a fair few sales guys in VW dealers might not notice them either as some dealers have a really high turnover of staff).
I've see modified cars for sale on VW forecourts in the past.
Personally I'd shy away from a modified car generally unless I knew the previous owner had taken really good care of the car and hadn't hammered it.

I think its PCH you cant modify, and what mods are you thinking anyway... a induction kit you can remove yourself, they wont notice a change in fmic if you keep it on and cba taking it off. And so long as you go for a decent exhaust im sure they wont mind/notice, you could even put oem size pipes on it at the end cos they are only clamp ons.

However, if you put a stupid bodykit on it, then you're on your own... lol

I sooo wanted to disagree with you on this bit but you're right  My Nova handles very very well but it is stiff and going to work every day? Not a chance, but I did many years ago.

Oh dear....slippery slope
