I've got a set of the genuine vw bars(bought from this forum) no issues with marking the paint. Quite noisy at speed but I'm  sure that's the same with most bars.

I have genuine VW roof bars no problems at all with the fitment or scratching. Got mine from eBay for £19.99 Bars , Key and instructions have used them for the bike, two mattresses and a ladder a few times. Also mk5 ones are the same as the mk6 ones if you were interested as mine start out being used for a mk5.
