i had the same thing on my old 1.8 SE turned out to be not taking enough care bleeding the system after changing the engine give it a good bleedin and hopefully enjoy the tropical in car climate

GTI is not a trim level. It is a lifestyle.
1999 1.8t AGU, KO3s, forge 007p, silicone tip and charge pipe, oil catch can, SS turbo back system, pipercross CAI, g60/vr6 clutch, 40mm apex springs, drilled and grooved discs, stage 2 remap.

My money is on an air lock,  run the car up to temperature with the expansion tank cap removed and massage all the water pipes.  Eventually the air bubbles will find their way to top and out of the system.
