vr6 conversion problem after problem

Its a 1992 vr,spent the day pulling the loom out but it all seems ok.it now just cranks no spark or fuel,i have power at the ecu,dizzy and pin 4 of relay 109.just cant work out how it went from running to doing nothing.also while cranking the engine all the windows go down and the led in the door flashes.

does it have any aftermarket alarm or immob?

it's a mk3.5 cabby,think it's got a standard vw alarm system dont know if it has a immobiliser built in.im using the vr loom,ecu and clocks.not sure if the fuel pump and spark are being killed some how although i had it running fine before all this happened.

Could be an ecu fault

Put a number 18 relay in place of my fuelpump relay and got it to come on with ignition but then it stayed on untill i switched ignition off.is there a way i can test my ecu,i know the ecu gets power so does that mean it works.the car still wont spark for more than a second.the new pump relay i bought will be going back as its faulty as it does nothing.
