Why cant i get to ecu on vagcom or hand scanner, vagcom steps?

Good news, immob box n Key chips come today, just tried connecting it up to car and got both lappy and handheld both working perfectly straight away! So my immob box is duff, just doesn't affect running of car,

On vagcom when I log into the module before I permanently fit box, Can I test that the chips work in any way? 

So I need to fit permanently now, but need to do somet on vagcom to seal the deal, I have vagcom 409.1 which is the full version so what steps do I need to take to get everything back to normal.
I did search before asking but seen I few different people mentioning different blocks etc,
If anyone fancies jotting down a quick run through for me that would be brill...

this is how you code a different ecu to your new immob box, just as it says near the bottom you click 'immobiliser' rather than 'instruments' in a mk3
