u dont need any gearbox flush just drain it, and then refill
the rythmical rubbing sound will be the bottom pulley from against the timing belt cover, the covers all warp and rub against the pulley

I had the same sort of noise in my 8v GTI.
It was the cambelt tensioner bearing. It broke while I was driving and the cam belt flew off.
Just had the head re-built. She goes like a dream now.
