I reckon they'll offer less come trade in time as it will harder to shift. I wouldn't go near a modified car to buy if I was looking but that's just me mind 
If it goes back to a VW dealer they might ask you to remove the mods and return to standard. A non VW dealer probably wouldn't notice the mods (ok, a fair few sales guys in VW dealers might not notice them either as some dealers have a really high turnover of staff).
I've see modified cars for sale on VW forecourts in the past.
Personally I'd shy away from a modified car generally unless I knew the previous owner had taken really good care of the car and hadn't hammered it.
