Some of the comments at the bottom sound similar to the issues you're having.

Krytox works wonders on door seals for eliminating creaks and rattles.  Solved all my door seal noise.

Originally used on the EOS roof seals.  There are 2 kinds 105 is oil and 205 is grease.  It is the oil which is best for seals.

Hmm I may have to invest in some oil for my mk4 wagon as that has its fair share of creaks and groans.

Clean the rubber with a damp cloth, let it dry off and apply a very thin film of krytox 105 with your finger.  It has kept my Eos bone dry and squeak free for years.
Currently digging a bunker.
