MK3 vr6 problem, help please !

Hi all just need some help i'm new to the golf scene and i have currently struck a problem.
The battery on my vr6 was dead so i disconnected it to charge, i put it back on and the alarm started going off i clicked all buttons on the fob and it finally stopped but all of the electric windows went down and wont go back up and the doors locked, drivers will no longer unlock with the key or fob and windows wont go up, got in through the passengers and the car turned over but wouldn't fire,. tried sorting it out this morning and the car wont even turn over now. NEED HELP, i'm guessing its to do with the immobilizer/alarm? thank you

You can turn the key in door to the lock position and hold it there, this should then close the windows.

Is it an aftermarket alarm?

It may be worth getting it scanned with a code reader (Vagcom/Ebay jobbie)

Same as the one I've got. It's very basicc but it tells you the fault codes for not much money.

What alarm system is it?  I have had a few cars in the workshop in the past months with failed cat1 control units due to re-connecting the battery blowing them,  causes all sorts of problems.  A new brain can be orderd,  the system is made by some other company, not sure who.  But just a thought, as its something i see a lot at work,  Fitting the control unit is plug and play usually. but not sure about your specifics.

Thanks all not a clue what the system is but there all after market because they didnt do factory fitted. untill i check the car all i know is that the fob is a weird rectangular/trapisium shape with two buttons one grey/white to open the doors and a red one for the alarm. towards the bottom of the fob its got a brown triangle shape with a symbol that looks sort of like a opel badge but not a complete circle. not to sure if you can work anything out from that lol
