Lock down as many setting as possible on timelapse, including leaving the focus on manual, as well as ISO and Aperture. If you're shooting through the day I would leave shutter speed on auto.
Also make sure you're shooting on JPG only (unless you're going to HDR the output!) and reduce the resolution down, remembering that if you're going to video you only need 1920X1080 to fill an HD video screen. Bear in mind that your camera will probably shoot a different aspect ratio to 16:9
Larger resolution will allow you to move around the frame in post though, which can give you some nice effects.
Timelapse is massively consuming of your time to process and if you get it wrong you may need to can a whole day of shooting. It is hugely satisfying when you get it right though!
