if the knockin is the brakes then its prob a warped disk !! as for 5th gear cant help ya, i didnt have 2nd or reverse on mine but it was the gear and sync that was broke so it was done under warranty prob cost about 100 quid at your local garage or just blame it on the garage thats re-built your engine tell them it was ok before they did it and they should fix it for free m8

Assuming all was okay prior to rebuild, surely the 'rebuild' garage is culpable and liable for any repair work, or am I missing something? They have obviously been negligent in their workmanship.

it could just be that the gear selector rods haven't been aligned properly.
if the splines on the rod that come throught the bulk head in to the engine bay are just one spline out one way you wont hit 5th but if it one spline the other way you wont hit reverse.

as for the knocking check that the driveshaft bolts are tightend properly, i dont see how a rebuilt engine should affect your brakes.
thats a bit worrying really

Sounds to me like the short gear linkage with the plastic end caps isn't connected properly or the ends have split, take it off and have a good look!
