alarm not de activating

hi all ive got a mk2 running a mk4 AGU engine with full mk4 loom.the engine runs perfectly with no immobiliser problems but i cant seem to get the alarm to de-activate.when i first turn the key it goes nuts but because the correct is being used it still allows the car to be driven.its got new batteries in the key fob,and original battery in the other key.it did work for a while in the mk2 but since being dis-connected for a considerable length of time it doesnt listen now.could it be ive broken a wire somewhere?theres a black box near the fusebox with no relays etc on it.is this the alarm box?i did see two wires that were stripped back a bit but still had the outer covers on,colours were black and purple and brown and white from what i remember.thanks

aftermarket allarms and there wireing often have no logic and littel sense best off ejecting it
all the VW's have gone bar 1.
