Not sure if this is an issue or a feature.
I have my MK7.5 DSG in "Individual" mode using default settings except for drive which is in "Sport".
When I start up I can see on the info screen that I'm in "Individual" mode. However when I pull away the dash displays "D1, D2 etc..".
If I press the "Mode" button and select "Individual" on the screen, the dash then shows "S" and remains like that until I switch the engine off.
Is this a bug? Or some sort of feature that makes it default to "D" on startup to save over revving a cold engine? Or something else altogether?

Yes, I believe engine sport mode is not retained after switch off... some believe its to do with not thrashing the engine from cold.

Think its the same for all the modes. If I leave mine in Eco with the E1 then turn off and when restarted it will always be back to D1.

Eco mode will be retained, just not DSG sport mode.

Also, are there any difference's between putting the car in sport via the mode selection over pushing the lever down?

I like Sport mode for acceleration but other than that it seems an annoyance with hanging onto the gears far too long. Cruising on an A road at 60 and its sitting in 4th gear when I want it to be in 6th and same round town its in 1st or 2nd far too long. Would have thought they could have been a bit more clever with the programming as it means I tend to drive in normal mode all the time which seems a bit of a waste.

I suppose sport means sport, ie holding the gears until peak rpm. Anything less would be not sport?
Is it possible to put the engine (well, fly by wire throttle) into sport mode and the DSG box in normal?
(i have never had a DSG, so I don't know)
If not, perhaps a pedal box and normal mode would be more entertaining and controllable?

I asked myself the same question. Unfortunately not. I ended up getting a Pedalbox. Even with that I find "normal" to shift up too early. Would be amazing if there were another option where you could set the gear changes yourself.

I think there are various tuning outfits who will provide some different DSG software that probably will fix most people's ideas about shortcomings.... for a price of course.

I think there's a lot of misunderstanding in this thread, either that or I've had it understood wrong all along since I own my car:
The Drive option in Individual profile customization has to do with the engine (well throttle response) and it's is a different and independent thing than the DSG being in D or S which merely affects the shift up/down points. You can set the engine ("Drive") to Sport mode, to have the best response possible regardless of what you choose to do with your DSG, that can stay in D, S, or Manual. Also, there is no DSG setting through profile customization, again because DSG is an independent setting which can be in D,S or manual regardless of the driving profile you choose.
There is one catch though which I think is what makes people confuse engine and gearbox modes in this case: Every time you choose either the Sport profile OR switch to Individual that has Drive set to Sport, the car will assume for you that since you have your engine ("Drive") in Sport you also want the gearbox to switch to S mode and so it switches to S. However you can flick the DSG back to D or Manual and it won't affect the engine/throttle response at all, it will remain in Sport mode.
Back to the OP's question: there isn't an issue in reality. What you're seeing as D1,D2 on the dash merely means the DSG is in D mode, not the engine. It is true that on turn off/on the DSG (not the engine) switches to D regardless of your last setting. And for the reason I wrote above (car assuming you want DSG S when selecting Sport or Individual with Sport Drive) it switches to S when you reselect Individual but the Engine always remains at Sport so it's not to be confused with what mode the DSG is in.
Tip: It's perfectly possible to switch to the Sport profile for maximum response and flick the DSG to D for non-silly over-revving.
All that been said, I drive in DSG Manual 99% of the time.
