Is the paint on the bottom half of the sill supposed to be rough?

Just collected my new GTI yesterday so it must be how it was designed unless it’s a manufacturing problem?

Yes, it is known as 'stone chip' and is pretty common nowadays.

Beneath the paint is a thicker coating with a a rippled effect, which will mean areas prone to stone chips/road rash are at less risk of corrosion in the future.

As above, it is standard, stonechip paint is slightly rubbery and helps deflect stones and objects from chipping the paint on the underside and helps avoid water and salt getting in into the bodywork and rusting your car prematurely!
