Ill keep it brief, after installing a new battery the immobiliser now prevents the car from starting as confirmed in VAG-COM.
If i disconnect the battery and re-connect after a few mins the car starts and runs fine, turn off and then on again and its back to how it was before.
What part of the system could this be as its unlikely to be wires as it starts first time but not after that, could it be the receiver coil?
Any help would be appreciated before i start ripping things apart.

If you have VCDS then what fault code did it spit out?

The only code was that the engine start had been blocked by the immobiliser 17978, that was the only one.

In the ECU (controller 01) yes, but what bout immo controller (25)?

Nothing came up on the auto scan so guess i should select that controller in isolation? Can you still read measuring blocks on the free version?

Autoscan might not pick up immo box because not all had them.
Scan fault codes on it separately. :)
No idea if unregistered vcds lite does measuring blocks, I got the full whack.

had the same thing years ago,all i done was used the key that goes into alarm thing under glove box and reset it!

I have now read the immobilisor and get this code
01177 - Engine Control Unit
65-10 - Unathorized - Intermittent.
Any ideas?

How many keys do you have on your key chain?
Usually a faulty coil would cause a 'signal low' error code in the immo box. Unauthorised means that the read code does not match the IDs stored in the immobiliser. Maybe a dying transponder as well.
Get a second hand transponder and match all of yours to the immo box (you will need the login code from the black metal tag that came with the original keys).

I only have one key on the key chain, ive tried the other key too and the same thing.
Its odd because I can disconnect the battery and the first start after reconnecting is fine but after that back to this.
When I purchased the car all I got was the keys nothing else, it was in a crap state and I have brought it back to life so I don’t have the metal tag.
How can I get around this? Can I simply strip out the immobiliser?

Unplug the reader coil and see if the wires were pulled or bent. Inspect coil under steering column and wiring that end.
You can't just disconnect immobiliser, if it was that easy to bypass it would have hardly been put in ;)

Hiya,
So i disconnected the battery and started the car again and read for codes whilst running.
I then got this code
00546 - Data Wiring faulty: Implausible Signal
Does that point to the reader coil as looking at the wires it all seems ok.
Thinking i should just bite the bullet and buy a new reader coil.

Nope, that indicates that k-line has a wiring fault..... That could be anywhere from ECU to CE, CE to immo, CE to ABS......
I.e. it's not reader coil (would have almost surprised me with the fault codes you posted earlier)

What would you suggest looking at first if it were your car?

Take the central electrics out, the k-line terminal are on top of it.... can't remember what colour wire but think they were yellow-black.... you can check on the back of the obd plug next to ash tray.

Do you mean remove completely or check the continuity of the wires?

You can 'drop' the CE without disconnecting everything and then check continuity on the k-line wires (these you will need to disconnect - i.e. unplug ECU loom from ECU, unplug ABS, airbag and any other control boxes connected to k-line).

So its been confirmed that the immobiliser module is f**ked.
What are my options? Cheapest ideally.

Either get an immo defeat module and fit that instead of immo box (mind your insurance won't be happy) or you get another immo box off ebay (ideally with the pin) and get your keys matched to it and also match it to ecu.
Used mk3 immos go for 10-15 quid.... so not expensive really. But check what part number is written on yours and get the exact same.
If you know the pin on new immo box I can do the key matching remotely (you need a laptop with USB port and internet connection in the car).

Fortunately i don't need the car so im going to have a look at whats out there and what i can get at the cheapest possible price.
It does have an aftermarket alarm and immo as well which it is insured on so that should be ok.
