Just been to start stripping my 90 spec kit off and so far no rust to bee seen just minimal amounts on arches where the rivets have been drilled. But I've found a hole in my inner arch that after some poking is about the size of 1"x1" can this be welded with a plate or with it being near the rear strut mount would it be a mot failure ?

just weld it up with a full bead, and coat it in red oxide and under seal and it will be fine for mot, I had to weld a huge piece on the inside of the strut where it meets the inner rear panel if you know where I mean?

It's quite close to where the inner arch meets the floor

clean it up and plate it, then protect it and you'll be fine

That will be fine with a plate over it and undersealed.
