Engine is moving around a lot causing my 4-1 manifold to rub on on the gear linkage. How big of a job is it to change engine mounts, I think just replacing the rear one should do it?

I think that would be more the manifolds fault than the engine mounts. the rear engine mount by the timing belt is a bit awkward to get at without a ramp but can be done. be prepared for any or all of the 3 bolts to snap. ( the ones straight down from throttle body).

It is the manifolds fault for sure but the amount of movement from the engine doesn't help as it rubs when cornering. Awkwardness and possibility of bolts snapping is what I was dreading to hear but half expected.

if your gearbox mount is a hydro one try changing it for solid rubber one. might just tighten it up enough to keep manifold clear. or you could modify the gear linkage rod slightly. maybe cut and weld it then readjust with the small clamp on end of main shift rod. I take it the manifold is catching the linkage piece with the plastic balljoint ends?
