i'm looking at buying a remote central locking kit for my mk3, but would like to use the keys supplied with the kit, how would i go about getting 2 chips coded to go with the car, my other half would have one key and i would have another for it, but i'm also wanting to do away with the factory key

Chop your old keys up carefully to get to the chip. If you are going for mk4 style keys, there is usually a space in the key for your chip.

I'm wanting to keep the original key as a spare and get 2 new chips for the new keys, so wouldn't want to chop up any keys etc

Key cutters. I doubt they'd sell you just the chips though, no harm in asking however.
I know they supply fully coded keys, around £40 a pop where I am.

Sorted, opened my key and got the chip product code, googled it and found a few company's in China, ended up blagging 2 "samples" with the pretense of making very big orders haha,
