Which car is faster? Take it the tug boat puts more of a smile on your face?
Which is faster depends on who's driving it.
Anyone can jump into a mildly tweaked Mk6 GTI and get it cracking at a hell of a pace...it's just good straight from the showroom, and it'll forgive a lack of driving talent as the electronics sort things out.
If you are in the mood, and get keyed into it...I'd say the Mk3 would be quicker on a back road and faster round a track...but you have to learn how to get the best out of it.

Why does this surprise you?
And why do you feel the need to stir things up with it?
My Mk3 has nothing left standard...a car that's grown to be part of me over 10 years+.
My Mk6 is a fine car...quick and easy to drive.
But on the right road, or on the track, the Mk3 will tear it up.
Considering the cost of modifications to the Mk3 would nearly buy a Mk6 GTI...I don't find the result too surprising.

Say money wasn't an object, what do you think would go quicker with enough work? Not changing it so much it's not the same car, if you get me.
Would the electronics on the MK6 be slower then pure driving ability of the completely manual driven (albeit ABS & PAS) MK3?

I'd be interested in this but I spose it's difficult to find out, the MK6 having such a more powerful base and chassis to start with.

Yes.
The Mk6 reigns in the power when XDS/TSC are operational, even with ESP off...whereas a purely mechanical LSD in a decent c/r gearbox doesn't...and a NA torque delivery is more linear anyway...so less likely to require a mid corner/full power correction anyway.
The Mk6 electronics do indeed hamper progress at times...certainly when re-mapped.

Agreed...which is why we drive multi-airbagged Mk6s.

I wonder with MY11 model mk6 GTIs how they have 2 esp lights/pics on the dash now and one says off on it if the newer ones can be turned off fully? :undecided:
I expect you can also fit an LSD in the mk6 box as a few did with the mk5 and noticed an improvment.

The Mk6...it has an engine capable of far more power and a vastly better chassis.
Modify a Mk3 and you can make it quicker - in places - than a Mk6 GTI...but that Mk6 will be either standard or mildly tweaked.
Take the Mk6 to a similar level of suspension tuning (camber adjusted for example), better dampers etc, add a LSD, up the power and the better chassis will show. The Mk6 will ultimately be the faster car...ultimately the difference in weight is not enough to offset the vastly better chassis on the Mk6.

LSD on a Mk6 would make it far better...as long as you could re-calibrate TCD/remove XDC.
Add some more front negative camber to dial out underster...and even with the ACC dampers in 'Sport' you'd be getting the tail moving...so maybe different ARBs and change a few bushes and the Mk6 would be superb.
It's just that on such a new (and under warranty) car, changing the position of suspension pick up points etc has implications...
It's harder to do on a Mk5/Mk6, compared to the earlier Golfs.

No, it appears not the same arms...Didn't SteveP try to fit a Whiteline anti-lift kit (WALK) and it didn't go?
Mk5 has alloy bottom arms doesn't it?
Steel on the Mk6...and obviously slight geometry tweaks.

A adjustable top mount will do it...but again, going to a rose-jointed, adjustable top mount is not exactly refined on a new road car.

Not sure as you say they are prob different.
Im sure our mk5 had steel arms. I know the TT has alloy, i think the S3 does too.
